After beating the game on Heroic or Super Heroic, head to the briefing console to initiate a new game in Legendary Mode. You'll retain all abilities, heroes and costumes you unlocked.

You'll have to play both versions of the game to unlock all the M' Kraan Fragments, Asgardian Runes and Gamma Regulators. Collecting 5 M' Kraan Fragments unlocks Jean Grey, 5 Asgardian Runes unlocks Thor and 5 Gamma Regulators unlocks Hulk. Collecting 10 does.. nothing.

This means that the earliest you can unlock Hulk is Hallowed Ground; the earliest you can unlock Thor is Cloaked (Rebel) or Cotnainment (Register); and the earliest you can unlock Jean Grey is Safe Harbor (Rebel) or Dock Work (Register). Please note that all three unlocks occur parallel points in the game's storyline despite your choice.
